1. I've never played the third one (it isn't even released here yet!), but I'll just take a stab at it. If you mean the music during the ending cutscene, then I'll say yes; it is the same in both Superstar Saga and Partners in Time, so it's possible that it's in Bowser's Inside Story as well. If you mean the credits music, then no.
2. Three times is the most common in the platformers. Every boss is like this in SMB3, SM64 and NSMB, though there are some bosses who require more hits in SMB2.

4. W-what kind of question is that? o_O I suppose I can say no, because she shoots down their saucers as kamikaze weapons in the final battle. But does she REALLY care? Well, perhaps, sometimes sacrifices must be made for the greater good. Several lives may be lost in the process of taking down Mario and Luigi, but with them out of the way, there would then be a planet for the other Shroobs to live on. She is their queen, anyways. And, she definitely cares about her sister.
