Well, the Wiimote by itself is pretty limited, if you ask me. Hee's the control scheme for the Wiimote & Numchuck Combo.

Analog - Go left/right
A button - Jump
B button - FLUUD
Z button - ground pound in air/talk
C button - Spin
down D-Pad - switch FLUUDs
Plus button - Pause
Analog down - crouch

There also has to be stuff that Runouw needs to add/fix, like:
-Wall Jumping (who could forget this)
-an actual reward for getting all 64 Shines (like a real final battle after you've escaped the castle or something)
-Fix grammical/Spelling errors
-Edit the power ups to look more like different colored stars
-2nd Bowser Battle Glitch (no intro needed)
-Collision Polishing (like sometimes when enemies hit walls the go through)
-more additions to Level editor (i.e. vertical transitions)
-fix sound files for Luigi

There's probably more, but I think that should be enough.

that is, assuming that he can get it all planned out. But I think Runouw is happy with the game as it is, a very popular flash game. Granted, he could add some stuff to the game, and the level designer, but it's a solid game as it is now.

You mean horizontal transitions. Vertical transitions are already there.

You could also add shaking the Wiimote to spin.

Well, if it did happen, you know how cluttered the level select would be?
It would look like this, except allot worse.
You know how many bad levels there are on the portal?
Allot.
There would be more bad levels than that, because there's no guidelines for anyone to follow when making levels.
Not to mention, Runouw would have to make music for the game, since Nintendo doesn't just reuse music for every song.
Sure, there might be some songs reused as references, but never for the whole game's soundtrack.
