Well, I would say it depends on the look and feel you want for your RPG, and if this is a one time thing, or learning how to do something.
I have seen some really nice RPGs come from RPGmaker, like Generica. Stencyl is a fantastic engine for beginners though, and gets you prepared for other game genres too. If you want to learn the details of game programming, I would use Stencyl. If this is just a one time deal though, and just making an RPG for giggles, I would go RPGMaker. Also, this is my opinion, RPGMaker2003 is for retro kind of RPGS. Stencyl is for any kind, retro or new. In the end, I think it all depends on whether you want to learn how to make games, or making an RPG for fun.
