I thought it symbolized Jesse and the fact that he was trapped in the criminal world. And the fact that Todd keeps the spider as a pet probably acts as a little foreshadowing...
Also, going off a bit of a tangent here, I was looking up the Dead Freight page on IMDB to find some other theories about the spider (ended up finding nothing), when I came across the comments section (yeah that was probably a mistake on my part). It seriously baffles me how much people hated Skyler over this series. For that matter, I can't believe how many people actually sided with Walt over Jesse and Hank in season 5B. Are people truly this dumb? Please tell me it's a joke. OK, I admit I went through my own phase of Skyler-hate at one point:

I'm just glad I came to my senses. Really, the fact that people still felt no sympathy for her character after season 5 is beyond me. And the Jesse/Hank haters? Don't even get me started.
